Yeah, so tell me if it's any good or if it disgraces the whole series. (Note that this IS NOT fan-fiction. This is a story that could be used for an actual game). Also. This is incredibly long!!
This takes place a while after Twilight Princess. So note that it would be on the Child timeline. It is long after the game that it's all new characters.
This story also assumes the following:
*Ganondorf from Twilight princess is dead. There is a new Ganondorf in this game. The new Ganon is not related to the old one in any way.
*The Twili are gone for good!
*Ganon's Triforce of Power left his body and returned to the sacred realm.
*When TP Link and Zelda died, their Triforce pieces returned to the Sacred Realm. As of now, the Triforce is complete in the realm.
*THIS PART IS IMPORTANT!! As the general geography of Hyrule is changed, the rebuilt Temple of Time is moved to a different location. A sage to prevent the rebuilt temple from getting destroyed yet again did this. When the sage died, he didn’t pass on the information to where the temple was located, so the temple, the Master Sword, and the entrance to the Sacred Realm, was lost.
Now that that's taken care of, the actual story!
The story begins generations after TP. Hyrule was at a perfect state of piece with Ganondorf dead. Hyrule began having environmental shifts and caused it to look different. (As an excuse for new environments and to move the Triforce. However, after a long time, a new threat entered Hyrule: a living alien like creature that is evil manifested into a being. (Think of it like Majora but looks like some moving chemical like think).
This creature (I'm going to refer to it as Shadow, I haven't thought of a name yet) started out weak, however its power grew as it stole the power of living beings and transferred it into itself.
It latched on to people and sucked out their power. Soon, however, Shadow developed a bond with its host. It would permanently latch onto the host and stop feeding on it. Shadow would instead actually give its power to the host, allowing that person to have the power of all the previous lives Shadow had stolen.
However, if somebody stronger than the current host appeared, Shadow would leave the current host to die and latch itself to the stronger host. Shadow could not possess people with a pure heart. It could only possess the evil, or the unstable.
The Spirits of Good (or the Gods, I haven't decided yet) decided that Shadow was upsetting the balance and nature of Hyrule. The gods try to destroy it, yet they were unsuccessful. They created a being of pure light, a light fairy, to destroy Shadow for good. The best they could do was split Shadow into 7 segments and trap each segment into a magical orb, which were then scattered around Hyrule, some being picked up by Tribal Leaders. The light fairy, which felt as if it’s job was done, removed its power of light and scattered them around the highest mountains of Hyrule, restoring some light in a world that was heavily damaged by Shadow.
The game actually begins with Link in the traditional grass village, some time after the previous events. Zelda and the royal family arrive in the village to do some ceremony or something. After a few explorations and typical beginning of a Zelda game type thing, one of the main villains, Vicorox, appears and demands for one of the Shadow orbs. As the royal family flees, the village says he doesn't know what Vicorox is talking about. So Vicorox destroys the whole village, with only Link and a couple others surviving. They become captured and become prisoners by a bunch of small time bad guys (like moblins and such), and are taken to a prison Vicorox created. (Though he doesn't know they survived and put in his prison.) (Think of this whole deal as a Forsaken Fortress type thing).
In prison, Link finds a fairy type thing being tortured guards. He rescues it, and they decide to team up. This fairy explains that they need to go to Princess Zelda right away, because she will explain something and give Link something important. The two escape together. (Releasing the other villagers in prison would probably be a side-quest or something.)
Link goes to Hyrule Castle and meets Zelda. Zelda says that the burning of Link's village was her fault, because she had what Vicorox was looking for. She says that Vicorox already has two of the 7 Shadow orbs, and is heavily searching for the remaining 5.
Zelda says that there is no chance that Vicorox will fail. She says that he will eventually find the remaining orbs, no matter where she or the other tribe hides it, due to Vicorox being able to slightly sense the evil power located inside the orbs. She gives Link her Shadow orb because Link is constantly moving around and will confuse Vicorox for a while. She tells him to find the 4 other Shadow orbs, and then gives the locations of them. She says that the royal guard will try to slow down Vicorox the best they can. (Also, Zelda considers someone more “professional” to search for the Shadow orbs, but the fairy says that Link is good enough because “he rescued me”.
The fairy also reveals itself to be the fairy of light, and states that it knows Vicorox is going to use Shadow to destroy and rule Hyrule. That’s why Vicorox captured the light fairy and was trying to kill it, because he knew that the light fairy was capable of destroying Shadow. It says that since its power was lost a long time ago and might not even exist anymore, Hyrule’s only chance is to prevent Shadow from being rebuilt. They devise a plan for Link to gather the remaining orbs while Zelda searches for the Master Sword, the only thing other than the light fairy that can destroy the orbs.
As Link wanders around Hyrule to look for the Shadow Orbs, he learns about the many different cultures including the Gorons, Zora, Forest People and Gerudo. He learns that the Gerudos have been in hiding all this time, trying to survive underground in the Gerudo Desert to avoid the harsh climates of the desert. Link finds out that 135 yr. old king of the Gerudos is almost dead, and the prince Ganondorf, (named after an ancient Gerudo king) will soon take his place. Ganondorf actually doesn’t start out evil in the beginning of the game. The king eventually dies and Ganon becomes king.
After Link gathers 3 of the Shadow orbs by gaining trust of the forest, fire, and water tribal leaders, (by defeating the dungeons) he travels to the Gerudo Desert to try and gain the trust of Ganondorf. He does this not by clearing a dungeon, but by setting up a safe place where the Gerudos could live. Vicorox arrives however, and demands that Ganondorf gives all the Shadow orbs, as he senses multiple in the area. Ganondorf refuses to give the one he has, so Vicorox, using force, grabs the Shadow Orb from its sanctuary and then proceeds to destroy the Gerudos and their city.
Ganondorf (who survived) believes that Link set up the Gerudos to get killed. He proceeds to attack Link, but Link escapes. Ganondorf, after just witnessing the last of the Gerudo killed, he loses control with his anger and attacks the nearby boulders.
Link goes back to Zelda to tell her he has all the Shadow Orbs he could get, when Zelda tells him that she has located the resting ground for the Temple of Time. When she tells him the location, Vicorox yells with happiness. He was listening to them. He said that he didn’t kill Link even though he knew he had the 4 other Shadow Orbs because he was sure Link knew where the Triforce was located. We find out that he plans to use Shadow to break through into the Sacred Realm (because he says the original ways to get in, the “three magical stones and the music instrument” were completely lost. He snatches the 4 Shadow Orbs Link has, and says I’m in a good mood spare and will spare your life,” but he’s really scared about the light fairy, which he thinks regained its power. He rushes to the Temple of Time.
Zelda says that all hope is lost, and that even if she could go in the Temple of Time, she couldn’t have gotten the Triforce first, as she didn’t have the “original ways to get in”. She says that they must get the Master Sword and defeat Vicorox before he gets to the Triforce. Link heads into the Temple of Time and beats the dungeon, and gets the Master Sword at the end. However, Vicorox uses Shadow to break through into the Sacred Realm and tries to touch the Triforce. However, Ganon, (Who was following them) touched the Triforce first and caused it to split. Ganon gets the ToP, and, although Ganon doesn’t know this, Link and Zelda get the Triforce of Courage and Wisdom respectively. Vicorox, despite having Shadow, flees, with Ganon on his trail.
The light fairy says that Ganon was a savior. By touching the Triforce and causing it to split, he prevented Vicorox from getting his wish. (The fairy doesn’t know how the Triforce works.) It says that Vicorox should still be able to kill Ganondorf however. It says that they must recover its light power from the top of the certain mountains and use it to destroy Vicorox and Shadow forever. The fairy says that not even the Master Sword can defeat Shadow, and with Vicorox being the host of Shadow, Shadow will constantly be providing its power into him.”
In a plot twist however, Ganondorf corners Vicorox down. Link, hiding, watches Ganondorf get angry with Vicorox for killing his people. He says that he plans on killing him, and his “green assistant” (Link). Vicorox doesn’t know what Ganondorf is talking about and proceeds to kill Ganon when Shadow leaves Vicorox and jumps to Ganondorf. Shadow sensed that when you take away itself and the ToP, Ganondorf was a lot more powerful person, with a stronger heart and will, plus enormous power. Ganondorf, realizing the power he has, kills Vicorox incredibly easily and takes the ToP for himself.
Ganondorf has a new plan. He plans to search for the remaining two Triforce pieces and wish to rebuild the entire Gerudo Empire, taking up the whole Hyrule, with him as the new ruler. He says that will solve the all of Hyrule’s problems. His other goal is to hunt down “the one that lured my people away from their safety.” He is, of coarse, talking about Link.
Link goes back to Zelda to ask about the mountains with the power of light. Zelda tells him that they are all dangerous, and that he must be careful. She says that after they fully charge the light fairy, they must find Ganondorf and kill him. She will go into hiding to prevent Ganondorf from finding her.
Link, after he goes to all the mountains, (which are dungeons) and gets all the power to fully charge his fairy, fuses the power of his fairy and the Master Sword. After fully charging the fairy, Link can now combine it with all his other items and have different combinations. (He can, for example, make arrows turn into light arrows, [although they aren’t as powerful as in the previous games]). Link then tries to find Zelda to see where Ganondorf is. Link finds her in [somewhere] and asks where to find Ganondorf. Ganon, (who found out who had the Triforce Pieces a while ago and only increased his determination to get Link) suddenly appears and kidnaps Zelda, to also lure Link.
When Link gets to where Ganon took Zelda, Ganondorf attempts to take the Triforce of Courage from Link. (He already got the ToW from Zelda and she is lying unconscious in a corner). He is unsuccessful, and challenges Link to a duel. Link, using the Fairy energy fused Master Sword, knocks Ganondorf to the ground and delivers the final blow. However, in the last second, Shadow quickly jumped out of Ganondorf and hid in the corner. Link doesn’t see.
Zelda wakes up, and notices Ganon dead. She summons his ToP and ToW and combines it with the ToC. She is about to wish for all the damage to be undone when suddenly Shadow jumps at the Triforce and corrupts it. Link has to then fight the Triforce Shadow combination.
When Link wins, Shadow tries to self-destruct, destroying Hyrule. Your fairy uses all its energy to destroy it. In exchange, however, the fairy had to sacrifice itself to kill Shadow for good. Zelda goes to the Triforce and wishes for all the damage done to Hyrule undone.
